Oooh, that's tricky unless you want to make an animated GIF. I think I would probably just make them semi-transparent by drawing the scene without them, then drawing them on a different layer and lowering the opacity to something that looks good. Sorta what I did with the hand on this one?Making someone monochromatic in a full color scene and making the inks white instead of black are good shorthands for "something weird and magical is going on" in my experience, as well.

Hmmm! I think there are a few ways it could work-- you could use some kind of glitch effect (but without the digital artifacting steps, just the displacement/jagged parts emphasized). Also, the effect used on this character in Inhibit seems like it could fill in pretty well for a 'fading in and out of reality/dimensional plane/etc' kind of impression.

I used a similar effect of what varethane suggested by sharing Inhibit. Kanar fades out on this page. I basically grouped her seperate layers and added a mask to hide parts of her in a non-destructive way and added a few particles to give the impression of her dissolving

The one time I tried this on my last comic, I did sort of a jaggy line filter on the character - which IIRC was actually a filter built into Photoshop, which may or may not have been cheating. Second to last panel on this page.
